I need to drain, repair and refill my pool. Does the city have any rules about how/when to drain/refill? I was planning on running it out the back into the storm drains. I've tested the water and all the chlorine is gone. On filling it up, will the city see the spike in usage and adjust the rates it charges for the year?

You should discharge the pool water into the sanitary sewer.

If you refill your pool now, the increased water consumption for the month will not change your sanitary sewer monthly charge. The reason is the sewer charges are based on your water usage in the winter months.
